00:01 | Hello everyone. Welcome to the tutorial on Edit Preferences, Templates and Residues in GChemPaint. |
00:10 | In this tutorial, we will learn to: |
00:13 | Edit Preferences |
00:15 | Manage Templates |
00:17 | Select and use ready Templates |
00:20 | Add a New Template |
00:24 | We will also learn: |
00:26 | The uses of Residues and |
00:28 | To edit Residues. |
00:31 | Here I am using Ubuntu Linux OS version. 12.04, |
00:38 | GChemPaint version 0.12.10. |
00:44 | To follow this tutorial, you should be familiar with |
00:49 | GChemPaint chemical structure editor. |
00:53 | If not, for relevant tutorials, please visit our website. |
00:59 | I have already opened a new GChemPaint application. |
01:03 | Let's begin the tutorial by editing Preferences. |
01:07 | Go to Edit menu, navigate to Preferences and click on it. |
01:13 | GChemPaint Preferences window opens. |
01:16 | The first field, Default Compression Level For GChemPaint Files, is used when saving files. |
01:24 | By default, it is zero. |
01:28 | If not zero, the file will be compressed using gzip. |
01:33 | I will cover Invert wedge hashes in an another tutorial. |
01:40 | In GchemPaint, each document has an associated theme. |
01:46 | Let's retain the Default Theme as GChemPaint. |
01:50 | Now, I will explain about Arrows in detail, under Themes section. |
01:58 | Observe the different types of arrows on the tool box. |
02:02 | Add an arrow for an irreversible reaction. |
02:06 | Add a pair of arrows for a reversible reaction. |
02:10 | Add an arrow for a retrosynthesis step. |
02:14 | Add a double headed arrow to represent mesomery. |
02:19 | Let's add these 4 arrows to the Display area. |
02:24 | Click on Add an arrow for an irreversible reaction tool. |
02:28 | Then click on Display area. |
02:31 | Likewise, I will add other types of arrows to the Display area. |
02:41 | Select Arrows from the Themes field in the Preferences dialog box. |
02:47 | A Contextual menu opens. |
02:50 | Here we can increase or decrease Length, Width and Distance of the arrows. |
02:57 | Click on up or down arrow triangles with the mouse. |
03:02 | And Observe the changes in the arrows in the Display area. |
03:10 | Now let's learn about Arrow heads. |
03:14 | The default values of A, B and C are displayed here. |
03:21 | The A, B and C parameters help to vary the shape of the arrow heads. |
03:28 | Increase or decrease each one and observe the changes in the arrow heads. |
03:38 | Let's click on Close button, to close the window. |
03:42 | Let's clear the Display area. |
03:46 | Press Ctrl +A to select all objects. |
03:49 | Go to Edit menu, click on Clear. |
03:53 | Next, let's learn how to manage Templates. |
03:58 | Click on Use or manage templates tool. |
04:01 | The property dialog box opens below. |
04:05 | Property dialog box contains Templates with a drop down list. |
04:10 | List contains Amino acids, Aromatic hydrocarbons, Nucleic bases, Nucleosides and Saccharides. |
04:19 | Each item has a Submenu. |
04:23 | Let's select Aromatic Hydrocarbons and click on Benzene from the Submenu. |
04:31 | Benzene structure is displayed on the property page. |
04:35 | Now click on the Display area to display Benzene structure. |
04:40 | Likewise let's select Naphtalene structure and click on the Display area. |
04:49 | Select and place other structures on the Display area, on your own. |
04:55 | Let's save the file now. |
04:57 | Click on Save the current file icon on the toolbar. |
05:01 | Save as dialog box opens. |
05:04 | Enter the file name as Benzene. Click on Save button. |
05:10 | Now let's learn to add a New template to the existing Template list. |
05:16 | Click on Open a file icon from the toolbar. |
05:20 | A window with files and folders opens. |
05:24 | Select the file named “Hexane” from the list. |
05:27 | Click on Open button. |
05:31 | Click on Add button from the template's property page. |
05:35 | New template property page opens. |
05:38 | Property page has two fields – Name and Category. |
05:42 | Category field has a drop down list. |
05:47 | We can select from the list or add our own category. |
05:52 | Let's add a new Category, by typing Hydrocarbons in the text field. |
05:58 | In the Name field, enter the name of the compound as “Hexane”. |
06:03 | Click on the Hexane structure on the Display area. |
06:07 | It will be displayed on the New template property page. |
06:12 | Click on OK button. |
06:15 | Now, click on Templates drop-down. |
06:19 | Select Hydrocarbons category. |
06:22 | Observe that Hexane structure is added to the Template list. |
06:27 | Add Octane structure to Hydrocarbons category, on your own. |
06:32 | Let's close the hexane file. |
06:35 | Go to File menu, select Close to close the file. |
06:41 | Click on Select one or more objects tool to close the Templates property page. |
06:47 | Now, let's learn about Residues. |
06:51 | Residues are used to, |
06:53 | Find the nature of functional group attached to carbon chain. |
06:58 | Know the structure of functional group. |
07:01 | Add a new functional group to the database. |
07:04 | Go to Tools menu, click on Edit residues. |
07:09 | Residues window opens. |
07:12 | It has three buttons - New, Save and Delete. |
07:18 | New button has a drop down list. |
07:21 | Select n-Pr for from the list. |
07:25 | Identity tab shows Symbol and Name of the selected residue. |
07:32 | Formula tab shows the Skeletal structure of the selected residue. |
07:38 | Likewise, let's select s-Bu for Secondary Butyl. |
07:44 | Observe the Symbol, Name and Skeletal structure of the selected residue. |
07:52 | Let's now add a new residue - Hydroxy group. |
07:57 | To add a new residue, click on New button. |
08:02 | In the Symbol field type O-H. |
08:06 | Name it as Hydroxy. |
08:09 | Click on the Formula tab. |
08:11 | You will see a bulleted bond. |
08:14 | Place the cursor near the bond and press capital O. |
08:19 | A Submenu opens with O and Os. Select 'O'. |
08:24 | O-H group attaches to the bond. |
08:28 | Click on Save button. |
08:31 | Now, click on New button to view the list. |
08:35 | Observe that O-H residue is added to the list. |
08:40 | Let's click on Close button to close the window. |
08:44 | With this we come to the end of this tutorial. |
08:48 | Let's summarize. |
